    The phyllosphere, or plant leaf surface, represents a microbial ecosystem of considerable size, holding extraordinary biodiversity and enormous potential for the discovery of new products, tools, and applications in biotechnology, agriculture, medicine, and elsewhere. This mini-review highlights the applied microbiology of the phyllosphere as an original field of study concerning itself with the genes, gene products, natural compounds, and traits that underlie phyllosphere-specific adaptations and services that have commercial and economic value for current or future innovation. Examples include plant-growth-promoting and disease-suppressive phyllobacteria, probiotics and fermented foods that support human health, as well as microbials that remedy foliar contamination with airborne pollutants, residual pesticides, or plastics. Phyllosphere microbes promote plant biomass conversion into compost, renewable energy, animal feed, or fiber. They produce foodstuffs such as thickening agents and sugar substitutes, industrial-grade biosurfactants, novel antibiotics and cancer drugs, as well as enzymes used as food additives or freezing agents. Furthermore, new developments in DNA sequence-based profiling of leaf-associated microbial communities allow for surveillance approaches in the context of food safety and security, for example, to detect enteric human pathogens on leafy greens, predict plant disease outbreaks, and intercept plant pathogens and pests on internationally traded goods.     The positions and magnitudes of deuterium offsets between bulk xylem and corresponding source waters are under debate and quantifying them is essential for isotope-based ecohydrological investigations. In this study, stable isotopes (δ2H, δ18O, and δ13C), iteration method, and rehydration experiments were combined to quantitatively determine the magnitude of cryogenic vacuum extraction (CVE)- and radial water transport (RWT)-induced deuterium offsets using one riparian tree species Salix babylonica L. A modified potential water source line (MPWL) was proposed to identify the total δ2H offsets between bulk xylem and source waters. The relationships between δ2H offsets induced by CVE or RWT and plant water content, leaf δ13C values, soil water content (SWC), and the depth to the water table (WTD) were investigated. Results showed that the bulk xylem waters in different tissue positions of S. babylonica showed −7.0 ‰ to −4.0 ‰ deuterium depletion relative to MPWL at four different sites (p < 0.01). The isotopic compositions of sap water coincided well with MPWL on the dual-isotope plot at the four sites. The CVE- and RWT-induced δ2H offsets accounted for 75.1 % and 24.9 % of the total δ2H offsets, respectively. The CVE-induced δ2H offsets were significantly negatively correlated with plant water content. In comparison, the RWT-induced δ2H offsets were negatively related to plant leaf δ13C values, trunk water content, and SWC, but positively correlated with WTD. This study provides a quantitative contribution of two major sources of deuterium offsets. The results provide critical insights into isotope-based plant water source identification and evapotranspiration partitioning.

    The COVID-19 pandemic caused unprecedented spikes in food insecurity. In California, food banks, which were already facing high demand for emergency food assistance, rallied federal, state and local resources to help meet the challenges of the pandemic. Our study draws on interviews with food banks and their partners approximately one year into the pandemic to learn how they responded to enormous challenges in staffing, procurement, distribution and infrastructure. These interviews captured lessons for resilience planning and food security policy that might otherwise have been lost. We found an encouraging story of resilience, and a story of how government agencies and community networks can work together to create and strengthen food security policies, even under the most dire circumstances.

    Recent studies indicate that the Asian Water Tower (AWT) is at risk due to climate change, which can negatively impact water and food security in Asia. However, there is a lack of comprehensive information on lakes' spatial and temporal changes in this region. This information is crucial for understanding the risk magnitude and designing strategies. To fill this research gap, we analyzed 89,480 Landsat images from 1977 ± 2 to 2020 ± 2 to investigate the changes in the size of lakes recharged by the AWT. Our findings showed that out of the 209 lakes larger than 50 km2, 176 (84 %) grew during the wet season and 167 (81 %) during the dry season. 74 % of expanded lakes are located in the Inner Tibetan Plateau (TP) and Tarim basins. The lakes that shrank are found mainly in the Helmand, Indus, and Yangtze basins. Over the entire period, the area of shrinkage (55,077.028 km2 in wet season, 53,986.796 km2 in dry) markedly exceeded expansion (13,000.267 km2 in wet, 11,038.805 km2 in dry), with the drastic decline of the Aral Sea being a major contributor to shrinkage, accounting for 90 % of the total loss. From 1990 ± 2 to 2020 ± 2, alpine lakes mostly expanded, plain lakes mostly shrank, with the opposite trend from 1977 ± 2 to 1990 ± 2. Glacial loss and permafrost thawing under global warming in the Inner TP, Tarim Interior, Syr Darya, and Mekong basins were strongly correlated with lake expansion. However, permafrost discontinuities may prevent significant growth of lakes in the Indus and Ganges basins despite increased recharge. Our findings point to the prominence of the risk the lakes recharged by AWT face. Taking immediate action to manage these risks and adaptation is crucial as the AWT retreats and lake recharges are slowed.

    The challenges faced by organic vegetable farmers in California during the COVID-19 pandemic included uncertainty about food safety rules and best practices, availability of workers, and significant changes to their markets. When the pandemic began, we built on an ongoing interdisciplinary research project with organic vegetable farmers on the California Central Coast to track how those growers adapted to the crisis. We conducted surveys in April 2020 and January 2021 to determine impacts on farmers and how farm size, market channels, and management strategies influenced a farm's ability to adapt to and recover from pandemic-induced disruptions. We found that mid-sized farmers with flexible and diverse marketing channels could navigate changes from the pandemic with minimal losses and, in some cases, economic gains. By contrast, smaller farmers with limited resources, especially those with disadvantaged backgrounds and limited access to technology, experienced more drastic impacts, including lost markets, labor shortages, and increased childcare needs. The lessons learned can inform a transition toward more sustainable, resilient agroecological systems.

    Cyanobacterial harmful algal blooms (cyanoHABs) can harm people, animals, and affect consumptive and recreational use of inland waters. Monitoring cyanoHABs is often limited. However, chlorophyll-a (chl-a) is a common water quality metric and has been shown to have a relationship with cyanobacteria. The World Health Organization (WHO) recently updated their previous 1999 cyanoHAB guidance values (GVs) to be more practical by basing the GVs on chl-a concentration rather than cyanobacterial counts. This creates an opportunity for widespread cyanoHAB monitoring based on chl-a proxies, with satellite remote sensing (SRS) being a potentially powerful tool. We used Sentinel-2 (S2) and Sentinel-3 (S3) to map chl-a and cyanobacteria, respectively, classified chl-a values according to WHO GVs, and then compared them to cyanotoxin advisories issued by the California Department of Water Resources (DWR) at San Luis Reservoir, key infrastructure in Californias water system. We found reasonably high rates of total agreement between advisories by DWR and SRS, however rates of agreement varied for S2 based on algorithm. Total agreement was 83% for S3, and 52%-79% for S2. False positive and false negative rates for S3 were 12% and 23%, respectively. S2 had 12%-80% false positive rate and 0%-38% false negative rate, depending on algorithm. Using SRS-based chl-a GVs as an early indicator for possible exposure advisories and as a trigger for in situ sampling may be effective to improve public health warnings. Implementing SRS for cyanoHAB monitoring could fill temporal data gaps and provide greater spatial information not available from in situ measurements alone.

    Abstract Climate change intensifies longstanding tensions over groundwater sustainability and equity of access among users. Though private land ownership is a primary mechanism for accessing groundwater in many regions, few studies have systematically examined the extent to which farmland markets transform groundwater access patterns over time. This study begins to fill this gap by examining farmland transactions overlying groundwater from 2003–17 in California. We construct a novel dataset that downscales well construction behavior to the parcel level, and we use it to characterize changes in groundwater access patterns by buyer type on newly transacted parcels in the San Joaquin Valley groundwater basin during the 2011–17 drought. Our results demonstrate large-scale transitions in farmland ownership, with 21.1% of overlying agricultural acreage statewide sold at least once during the study period and with the highest rates of turnover occurring in critically overdrafted basins. By 2017, annual individual farmland acquisitions had halved, while acquisitions by limited liability companies increased to one-third of all overlying acres purchased. Together, these trends signal increasing corporate farmland acquisitions; new corporate farmland owners are associated with the construction, on comparable parcels, of agricultural wells 77–81 feet deeper than those drilled by new individual landowners. We discuss the implications of our findings for near-term governance of groundwater, and their relevance for understanding structural inequities in exposure to future groundwater level declines.

    Western Eurasia witnessed several large-scale human migrations during the Holocene1-5. Here, to investigate the cross-continental effects of these migrations, we shotgun-sequenced 317 genomes-mainly from the Mesolithic and Neolithic periods-from across northern and western Eurasia. These were imputed alongside published data to obtain diploid genotypes from more than 1,600 ancient humans. Our analyses revealed a 'great divide' genomic boundary extending from the Black Sea to the Baltic. Mesolithic hunter-gatherers were highly genetically differentiated east and west of this zone, and the effect of the neolithization was equally disparate. Large-scale ancestry shifts occurred in the west as farming was introduced, including near-total replacement of hunter-gatherers in many areas, whereas no substantial ancestry shifts happened east of the zone during the same period. Similarly, relatedness decreased in the west from the Neolithic transition onwards, whereas, east of the Urals, relatedness remained high until around 4,000 BP, consistent with the persistence of localized groups of hunter-gatherers. The boundary dissolved when Yamnaya-related ancestry spread across western Eurasia around 5,000 BP, resulting in a second major turnover that reached most parts of Europe within a 1,000-year span. The genetic origin and fate of the Yamnaya have remained elusive, but we show that hunter-gatherers from the Middle Don region contributed ancestry to them. Yamnaya groups later admixed with individuals associated with the Globular Amphora culture before expanding into Europe. Similar turnovers occurred in western Siberia, where we report new genomic data from a 'Neolithic steppe' cline spanning the Siberian forest steppe to Lake Baikal. These prehistoric migrations had profound and lasting effects on the genetic diversity of Eurasian populations.

    AbstractThe Holocene (beginning around 12,000 years ago) encompassed some of the most significant changes in human evolution, with far-reaching consequences for the dietary, physical and mental health of present-day populations. Using a dataset of more than 1,600 imputed ancient genomes1, we modelled the selection landscape during the transition from hunting and gathering, to farming and pastoralism across West Eurasia. We identify key selection signals related to metabolism, including that selection at the FADS cluster began earlier than previously reported and that selection near the LCT locus predates the emergence of the lactase persistence allele by thousands of years. We also find strong selection in the HLA region, possibly due to increased exposure to pathogens during the Bronze Age. Using ancient individuals to infer local ancestry tracts in over 400,000 samples from the UK Biobank, we identify widespread differences in the distribution of Mesolithic, Neolithic and Bronze Age ancestries across Eurasia. By calculating ancestry-specific polygenic risk scores, we show that height differences between Northern and Southern Europe are associated with differential Steppe ancestry, rather than selection, and that risk alleles for mood-related phenotypes are enriched for Neolithic farmer ancestry, whereas risk alleles for diabetes and Alzheimer’s disease are enriched for Western hunter-gatherer ancestry. Our results indicate that ancient selection and migration were large contributors to the distribution of phenotypic diversity in present-day Europeans.

    The phyllosphere, or plant leaf surface, represents a microbial ecosystem of considerable size, holding extraordinary biodiversity and enormous potential for the discovery of new products, tools, and applications in biotechnology, agriculture, medicine, and elsewhere. This mini-review highlights the applied microbiology of the phyllosphere as an original field of study concerning itself with the genes, gene products, natural compounds, and traits that underlie phyllosphere-specific adaptations and services that have commercial and economic value for current or future innovation. Examples include plant-growth-promoting and disease-suppressive phyllobacteria, probiotics and fermented foods that support human health, as well as microbials that remedy foliar contamination with airborne pollutants, residual pesticides, or plastics. Phyllosphere microbes promote plant biomass conversion into compost, renewable energy, animal feed, or fiber. They produce foodstuffs such as thickening agents and sugar substitutes, industrial-grade biosurfactants, novel antibiotics and cancer drugs, as well as enzymes used as food additives or freezing agents. Furthermore, new developments in DNA sequence-based profiling of leaf-associated microbial communities allow for surveillance approaches in the context of food safety and security, for example, to detect enteric human pathogens on leafy greens, predict plant disease outbreaks, and intercept plant pathogens and pests on internationally traded goods.     The positions and magnitudes of deuterium offsets between bulk xylem and corresponding source waters are under debate and quantifying them is essential for isotope-based ecohydrological investigations. In this study, stable isotopes (δ2H, δ18O, and δ13C), iteration method, and rehydration experiments were combined to quantitatively determine the magnitude of cryogenic vacuum extraction (CVE)- and radial water transport (RWT)-induced deuterium offsets using one riparian tree species Salix babylonica L. A modified potential water source line (MPWL) was proposed to identify the total δ2H offsets between bulk xylem and source waters. The relationships between δ2H offsets induced by CVE or RWT and plant water content, leaf δ13C values, soil water content (SWC), and the depth to the water table (WTD) were investigated. Results showed that the bulk xylem waters in different tissue positions of S. babylonica showed −7.0 ‰ to −4.0 ‰ deuterium depletion relative to MPWL at four different sites (p < 0.01). The isotopic compositions of sap water coincided well with MPWL on the dual-isotope plot at the four sites. The CVE- and RWT-induced δ2H offsets accounted for 75.1 % and 24.9 % of the total δ2H offsets, respectively. The CVE-induced δ2H offsets were significantly negatively correlated with plant water content. In comparison, the RWT-induced δ2H offsets were negatively related to plant leaf δ13C values, trunk water content, and SWC, but positively correlated with WTD. This study provides a quantitative contribution of two major sources of deuterium offsets. The results provide critical insights into isotope-based plant water source identification and evapotranspiration partitioning.

    The COVID-19 pandemic caused unprecedented spikes in food insecurity. In California, food banks, which were already facing high demand for emergency food assistance, rallied federal, state and local resources to help meet the challenges of the pandemic. Our study draws on interviews with food banks and their partners approximately one year into the pandemic to learn how they responded to enormous challenges in staffing, procurement, distribution and infrastructure. These interviews captured lessons for resilience planning and food security policy that might otherwise have been lost. We found an encouraging story of resilience, and a story of how government agencies and community networks can work together to create and strengthen food security policies, even under the most dire circumstances.

    Recent studies indicate that the Asian Water Tower (AWT) is at risk due to climate change, which can negatively impact water and food security in Asia. However, there is a lack of comprehensive information on lakes' spatial and temporal changes in this region. This information is crucial for understanding the risk magnitude and designing strategies. To fill this research gap, we analyzed 89,480 Landsat images from 1977 ± 2 to 2020 ± 2 to investigate the changes in the size of lakes recharged by the AWT. Our findings showed that out of the 209 lakes larger than 50 km2, 176 (84 %) grew during the wet season and 167 (81 %) during the dry season. 74 % of expanded lakes are located in the Inner Tibetan Plateau (TP) and Tarim basins. The lakes that shrank are found mainly in the Helmand, Indus, and Yangtze basins. Over the entire period, the area of shrinkage (55,077.028 km2 in wet season, 53,986.796 km2 in dry) markedly exceeded expansion (13,000.267 km2 in wet, 11,038.805 km2 in dry), with the drastic decline of the Aral Sea being a major contributor to shrinkage, accounting for 90 % of the total loss. From 1990 ± 2 to 2020 ± 2, alpine lakes mostly expanded, plain lakes mostly shrank, with the opposite trend from 1977 ± 2 to 1990 ± 2. Glacial loss and permafrost thawing under global warming in the Inner TP, Tarim Interior, Syr Darya, and Mekong basins were strongly correlated with lake expansion. However, permafrost discontinuities may prevent significant growth of lakes in the Indus and Ganges basins despite increased recharge. Our findings point to the prominence of the risk the lakes recharged by AWT face. Taking immediate action to manage these risks and adaptation is crucial as the AWT retreats and lake recharges are slowed.

    The challenges faced by organic vegetable farmers in California during the COVID-19 pandemic included uncertainty about food safety rules and best practices, availability of workers, and significant changes to their markets. When the pandemic began, we built on an ongoing interdisciplinary research project with organic vegetable farmers on the California Central Coast to track how those growers adapted to the crisis. We conducted surveys in April 2020 and January 2021 to determine impacts on farmers and how farm size, market channels, and management strategies influenced a farm's ability to adapt to and recover from pandemic-induced disruptions. We found that mid-sized farmers with flexible and diverse marketing channels could navigate changes from the pandemic with minimal losses and, in some cases, economic gains. By contrast, smaller farmers with limited resources, especially those with disadvantaged backgrounds and limited access to technology, experienced more drastic impacts, including lost markets, labor shortages, and increased childcare needs. The lessons learned can inform a transition toward more sustainable, resilient agroecological systems.

    Cyanobacterial harmful algal blooms (cyanoHABs) can harm people, animals, and affect consumptive and recreational use of inland waters. Monitoring cyanoHABs is often limited. However, chlorophyll-a (chl-a) is a common water quality metric and has been shown to have a relationship with cyanobacteria. The World Health Organization (WHO) recently updated their previous 1999 cyanoHAB guidance values (GVs) to be more practical by basing the GVs on chl-a concentration rather than cyanobacterial counts. This creates an opportunity for widespread cyanoHAB monitoring based on chl-a proxies, with satellite remote sensing (SRS) being a potentially powerful tool. We used Sentinel-2 (S2) and Sentinel-3 (S3) to map chl-a and cyanobacteria, respectively, classified chl-a values according to WHO GVs, and then compared them to cyanotoxin advisories issued by the California Department of Water Resources (DWR) at San Luis Reservoir, key infrastructure in Californias water system. We found reasonably high rates of total agreement between advisories by DWR and SRS, however rates of agreement varied for S2 based on algorithm. Total agreement was 83% for S3, and 52%-79% for S2. False positive and false negative rates for S3 were 12% and 23%, respectively. S2 had 12%-80% false positive rate and 0%-38% false negative rate, depending on algorithm. Using SRS-based chl-a GVs as an early indicator for possible exposure advisories and as a trigger for in situ sampling may be effective to improve public health warnings. Implementing SRS for cyanoHAB monitoring could fill temporal data gaps and provide greater spatial information not available from in situ measurements alone.

    Abstract Climate change intensifies longstanding tensions over groundwater sustainability and equity of access among users. Though private land ownership is a primary mechanism for accessing groundwater in many regions, few studies have systematically examined the extent to which farmland markets transform groundwater access patterns over time. This study begins to fill this gap by examining farmland transactions overlying groundwater from 2003–17 in California. We construct a novel dataset that downscales well construction behavior to the parcel level, and we use it to characterize changes in groundwater access patterns by buyer type on newly transacted parcels in the San Joaquin Valley groundwater basin during the 2011–17 drought. Our results demonstrate large-scale transitions in farmland ownership, with 21.1% of overlying agricultural acreage statewide sold at least once during the study period and with the highest rates of turnover occurring in critically overdrafted basins. By 2017, annual individual farmland acquisitions had halved, while acquisitions by limited liability companies increased to one-third of all overlying acres purchased. Together, these trends signal increasing corporate farmland acquisitions; new corporate farmland owners are associated with the construction, on comparable parcels, of agricultural wells 77–81 feet deeper than those drilled by new individual landowners. We discuss the implications of our findings for near-term governance of groundwater, and their relevance for understanding structural inequities in exposure to future groundwater level declines.

    Western Eurasia witnessed several large-scale human migrations during the Holocene1-5. Here, to investigate the cross-continental effects of these migrations, we shotgun-sequenced 317 genomes-mainly from the Mesolithic and Neolithic periods-from across northern and western Eurasia. These were imputed alongside published data to obtain diploid genotypes from more than 1,600 ancient humans. Our analyses revealed a 'great divide' genomic boundary extending from the Black Sea to the Baltic. Mesolithic hunter-gatherers were highly genetically differentiated east and west of this zone, and the effect of the neolithization was equally disparate. Large-scale ancestry shifts occurred in the west as farming was introduced, including near-total replacement of hunter-gatherers in many areas, whereas no substantial ancestry shifts happened east of the zone during the same period. Similarly, relatedness decreased in the west from the Neolithic transition onwards, whereas, east of the Urals, relatedness remained high until around 4,000 BP, consistent with the persistence of localized groups of hunter-gatherers. The boundary dissolved when Yamnaya-related ancestry spread across western Eurasia around 5,000 BP, resulting in a second major turnover that reached most parts of Europe within a 1,000-year span. The genetic origin and fate of the Yamnaya have remained elusive, but we show that hunter-gatherers from the Middle Don region contributed ancestry to them. Yamnaya groups later admixed with individuals associated with the Globular Amphora culture before expanding into Europe. Similar turnovers occurred in western Siberia, where we report new genomic data from a 'Neolithic steppe' cline spanning the Siberian forest steppe to Lake Baikal. These prehistoric migrations had profound and lasting effects on the genetic diversity of Eurasian populations.

    AbstractThe Holocene (beginning around 12,000 years ago) encompassed some of the most significant changes in human evolution, with far-reaching consequences for the dietary, physical and mental health of present-day populations. Using a dataset of more than 1,600 imputed ancient genomes1, we modelled the selection landscape during the transition from hunting and gathering, to farming and pastoralism across West Eurasia. We identify key selection signals related to metabolism, including that selection at the FADS cluster began earlier than previously reported and that selection near the LCT locus predates the emergence of the lactase persistence allele by thousands of years. We also find strong selection in the HLA region, possibly due to increased exposure to pathogens during the Bronze Age. Using ancient individuals to infer local ancestry tracts in over 400,000 samples from the UK Biobank, we identify widespread differences in the distribution of Mesolithic, Neolithic and Bronze Age ancestries across Eurasia. By calculating ancestry-specific polygenic risk scores, we show that height differences between Northern and Southern Europe are associated with differential Steppe ancestry, rather than selection, and that risk alleles for mood-related phenotypes are enriched for Neolithic farmer ancestry, whereas risk alleles for diabetes and Alzheimer’s disease are enriched for Western hunter-gatherer ancestry. Our results indicate that ancient selection and migration were large contributors to the distribution of phenotypic diversity in present-day Europeans.
